The factory amp doesn't play well with 4 ohm speakers.
Also if you have the 9 speaker setup, the rears act like 'subs' since the rear doors have sail speakers. The speakers that I've used with the factory amps are either infinity or kickers that were rated for 2 ohm.
If you buy a high watt speaker its going to sound like garbage because there is not enough power running to them.
For example, my intrepid doesn't have the infinity system so I'm running Alpine type S components and infinity reference out back off of my clarion deck (20w RMS) while they're rated up to 100w RMS. There is no bass in the car, hence i have a 800w 4 channel amp to negate this issue.
Your best bet is to either get 2nd hand speakers out a yard car or find 2 ohm speakers. I've never had issues with the factory 6x9s so not sure why yours went (I replaced the stock 3" and 6.5" multiple times).
Contrary to what people say about aftermarket decks, there will be no issue with the factory amp. The deck will not add any power to the speakers since the amp controls this function. There is one trick with the antenna wire, so be careful when wiring up the harness.

I was thinking about adding an amp to the stock system to power the rear 6x9s since the stock amp cannot do so, and I can't find a pair of 2 ohm 6x9s. And the rear 6x9s where blown completely, They still worked for any sort of bass and they would sound completely muffled and rattle badly. (I pinned it down to the speakers)
Yes, Mine has the 9-speaker system. 5 up front and 4 in the back.

instead of adding amps and all that just buy a set of Infinity Kappa 693.9i's.....they are 2 ohm, exactly the same set up as the factory infinity 6x9's u took out and made WAYYYYYY better than the stockers....no paper woofers! I got mine for about $150...u can find them on ebay.......they are excellent

Well, The speakers I got were given to my by my parents for Christmas, So I wanna try to keep them. I was looking into an amp anyways for a possible sub, If not atleast more volume.

Kappa's are overkill for the stock amp.
buy a decent 2/3/4 channel amp and a deck + wiring kit and a sub and you will be happy.
There is no such thing as cheap high quality sound systems, since a 'good' deck will run at least $150 (the sound quality is key detail that most people forget since everything is about features), wiring kits are around $80 for a 4GA kit (8GA is too small, kept killing the car battery), a proper ported sub box and single 12" sub if you can snag a deal should be around $150-200. with the 4GA wire you won't need a 1F capacitor.

Even that sound system that you referenced is dirt cheap for aftermarket gear. My HU alone is more than that, which I'm getting ready to phase out.
There's nothing wrong with going a route like that with regards to budget, just adding perspective.

Could you explain that? I'm having trouble understanding how ga. of wire can kill a battery. Maybe it depends on what you mean by "kill" (and exactly where the connections are made)?

It's an unfused wire, therefore it killed that battery by setting the car on fire.

By kill I meant drawing too much amperage; that and probably years of strain on the alternator. Running a 500w RMS through 8 ga proved to be a big problem in my concorde, since it was around 20ft in length from the battery terminal to the amp in the trunk. I was changing the battery every year until I got rid of the thing this year. Lights constantly dimming when my sub was hitting, actually burnt/blown through 2 fuse holders and left me stranded a few times due to a dead battery.
Haven't had a problem yet with the 4ga in my intrepid, running a lowly 280w RMS 4 channel. I'm just saying that be careful what you choose, with a thicker wire you can run a higher amperage fuse. Circuits/electricity is not my forte at all, but I try to play it safe now when it comes to car audio due to my bad experiences.

Not trying to be argumentative (Who - me!!) but no way having thinner wire would be harder on the battery. Thinner = more resistance = more voltage drop in the wire = less current load on the battery for a given "hit". If your battery went bad, it was not related to the wire being thinner. Correlation does not necessarily equal causation.

The rear speakers were just blown. I guess whoever had it before me really dogged the audio system.
I'm just gonna replace them with OEM if I can find them. So if anyone has ones for sale that are in good condition - Let me know!
And are the front 6.5'' Door speakers 2ohm as well? Do they function in the same manner has the rear speakers (Low frequency only)
I loved how the stock system sounded aside from the blown part. Plenty of bass and clarity.

I actually liked how it sounded until the bass hit, I rode in my friends 01' 300M and his fully stock and I love how it sounds.
