Sad Issues during swap...HELP

Hi all. I am a brand newbie here. I know a fair amount about cars. I am decent at turning wrenches since repaired jets in the USAF. I bought a 2003 Intrepid SE that was in the process of a 2.7 to 3.5 swap. Now that I picked up and have an idea where it stands, there are issues I can't quite pinpoint the source. So , I am posting for help. Here goes...

1. When turn key on, gear indicator has boxes around all PRND21.
2. Y2k bank 2 position 2 sensor I can't see where the connector is. (Must be blind)
3. No crank. When I turn key from off to start quickly, the is a single click. If I go slow or normal, then there is no reaction. If I jump the solenoid, the motor cranks and catches for 2 secs then dies. (Thinking PCM flash at dealer, ugh)
4. I'm in a debate about keys. Have black keys, but I am not positive that they are correct. Is there another way to be positive about SKIM for the vehicle?
5. A/C manifold...can I just swap that, or do I need lines/pump instead?

I think that is all for now. It is a great car. 123K and CLEAN. Both in and out. Your help is requested and appreciated. Thank you

is the 3.5 a 2002+ motor?
Im not sure about the skim someone else needs to answer.

God I hope so. Since I bought from a private party and it was already stuffed in, I'm not certain. Any way to confirm?

The fact that there are boxes around all the gear indicators suggests that the bcm isn't receiving communication as to what gear it is in and is preventing the engine from cranking over. Start by making sure the transmission harness is connected properly.

If the engine is from a 99-01 and the flexplate and cam sprocket haven't been swapped, then it will take a significantly long cranking time before starting and won't go over 2500rpm.

As for the skim, the black keys are non-chipped. Remove the cover from the steering column and check to see if there is a skim module below the key cylinder.

Yeah, that would probably be the more accurate way to describe it. I haven't looked at the wiring diagrams although I imagine the ignition switch would likely send power to the bcm, then on to the pcm.

Ok. Knocking off for the night. At least physical work. There is a green connector on the drivers side of the trans that the knucklehead must have damaged since it was covered in and partially filled with grey rtv. So I need to replace the sensor and figure a way to secure that connector. Would rather not have to get a harness.

As for keys, there is not a module in the column. There are stickers that say "BLACK". Hoping that is some good news.

One other issue is that a OBD II reader is not able to communicate with the car. Is it normal to have to flash the com after a swap?

Update

All the connectors were fine for the trans harness. Green connector on top for solenoid (trans range sensor) lock nub was broken off. I cleaned and reseated it the best I can. While searching I found there was a MAJOR rat chew spot where 18 of the wires were bare. I repaired that section and still everything is the same.
I also found that the pci transmit side of the BUS has a problem. It appears to have a short to ground since not reading 12sVC on multimeter. I have no continuity between pin 1 on bcm connector 3 and tcm/pcm connector 2 pin 59. Supposedly goes through connector c103, but actual runs from pcm connector though bottom of the Distribution Block and in harness that is in the body going into the vehicle with no connectors between. Any ideas?
Also after repairing wires now it won't "thunk" as it did before. Would I be correct that now it is working correct and since the bcm has no signal on the bus to receive it won't let anything happen? Even if I jump the relay the starter Will crank great, but now it won't do the run for 2-3 seconds. I appreciate your input. Hope I am not a bother. I did figure the HO2 connector out.

Newest head scratcher: Why in Hades is the BCM connector "C3" missing? It does explain my no communication and wipers not operating. Time to make a harness I guess. At least since I don't see where therapeutic the harness went to.
